Reference vs Comparison Genome Tools

  • Genome v/s Genome Protein Scatter Plot: Compares the number of proteins hits between a reference and comparison organism in a scatter plot.

  • GC Comparison: Compares the %GC content between a reference and comparison organism .

  • Align Whole Genomes: This tool uses MUMmer to align any two DNA molecules in the database based on exact DNA sequence matches, it uses NUCmer to compare the nucleotide open reading frame sequences between two DNA molecules in the database, and it uses PROmer to compare the protein sequences between two DNA molecules in the database.

Multi-Genome Comparison Tools

  • Build a Multi-Genome Query: Queries across all genomes in the database based on various types of search criteria.

  • Genome Properties: Provides information on the characteristics of organisms derived from genomic data and literature sources.

  • Genome Properties Comparison: Provides detailed comparative information on a selected list of properties and organisms

  • Genomes Region Comparison: This tool takes the protein encoded for by a locus and finds similar proteins in other organisms on the CMR using the All v/s All search

  • Genome v/s All Organisms Protein Hits: Shows the number of protein hits a reference genome has in common with all of the genomes in the CMR (not including itself), based on blast searches.

  • Role Category Pie Chart: Shows the number and percentage of genes in a selected genome for every role category in the CMR.

  • Role Category Bar Chart: Shows the number and percentage of genes in the CMR assigned to each of the role categories.

  • Terminator Bar Chart: Shows the number and percentage of genes in each genome predicted to have Rho-independent terminators.

  • Genome v/s Genome Protein Hits: Shows the number of proteins in each organism that have hits to proteins in every other organism in the CMR. This tool produces a circular display to allow the user to see the protein the genomes have in common.
